With 16" wheels you will have no problems fitting up to 12" rotors. I have 12.19's from Wilwood and they fit with about 1/16" clearance. I spent a lot of time fitting my steel wheels. I ended up with 16x7 and 4.25 backspacing.
I don't like 17"s. Not enough side wall. I think the proportions on 16's look better.

I put 15" rims on mine with SSBC discs on the front. It was a good cheap kit, easy to fit as well. I would probably get the Mustang Steve brake booster though.

Pantera wheels are a thing now (1970's Ford powered mid engine sports car). Personally I dig the way they look. Chip Foose, Pantera East, and at least one other make upsized versions of the original 15" Campagnolo wheels. Might be your thing - might not.

Check tire size and options, 16"s are becoming the odd size. 15" look and ride best, but you pay $$$ for an old tire design. Nothing beats Magnum 500's and BFG's.
There are a ton of tire brands and sizes available in 17",
Make sure to check caliper spacing of the wheel once you decide on brakes, its not just the diameter of the wheel but also the spoke design and spacing from the mounting surface.

15 inch rubber sizes are getting weeded out.
Although I prefer a summer tire the only option for me seems to be BFG Radial T/A which I am ok with.
I had BFG g force sport comp ll’s previously and loved them, too bad they stopped making them in the sizes I wanted.
I still think 15’s look best on early Mustangs.

BFG's or Cooper Cobra Radial T/A are nice 15" tires..
Offline
BFG T/A and Cooper G/t are both all season tires, I’d like a summer tire.

I order 15" tires and wheels a couple years ago from (performanceplustire.com)
had a wide selection of tires and rims. It is had to to almost impossible to find 16" rims with 4.25 to 4.50 backspacing without custom made ones when I was looking

While I currently have 15" rims w/225/60 tires, I'm thinking of upgraded the wheels to 17". As others have indicated, there are more tire options for 17" rims. You'll need to make sure of the wheel width & backspacing when upgrading to bigger rims.

My 17" 2001 GT rims barely cleared the 13.3 2014 rotors with 1" spacers.

This would be the perfect time to use the OEM spindles on the new car and just buy whatever brake kit you want. No sense in changing spindles, IMO. You can get great disc brakes for the OEM spindles. I think the best website to find the kit you want/need is MUSTANGSTEVE.COM.
