I’m in the process of installing the fuel tank, but I’m contemplating how far I should go in cleaning and/or prepping the trunk for future paint and body work. For example, should I take out all the factory body putty or body sealer? Or should I just leave that in place till I get to the point of paint and body work?

Mike, in your original post you said you wanted to get things fixed so you could drive it. In the truck, I'd hit the gas tank area with some primer. Once cured, lay down some 3M strip caulk and install the tank.
Whenever you are at the point of full body resto, then you can focus on body prep...

It would be on personal preference if a maintenance or new paint is needed. If you think those areas need attention, get a second opinion.
