Sounds like hard metal to hard metal rattle. Like the trans housing is banging into something since it comes and goes. Or there could be something loose inside the shifter mechanism. It does not sound like it comes from inside the trans. Since the trans hump is open to what is under the car, maybe it is something there like the u-joint hitting something?

Id try the stock shifter that sounds like linkage without a bushing rattling.

If it was in the shifter you would expect it to do the same thing in 4th gear too, and possibly reverse).
If it was in the shift system in the trans you'd expect to get the same noise in 1st too (1/2 fork issue for example).
Was it coming and going with application of throttle? At one point it seemed that way. I'm wondering is something underneath the car isn't torquing over and causing the rattle, then not making contact.
Another thing you migth try is to have a friend drive with you and use a mechanic's stethoscope to probe the shifter, etc. and see if you can pinpoint where its coming from. Of course the shifter is basically the conduit into the interior, so you'd expect it to be coming from there whether or not that's the actual cause.

Seems to be when shifting up and the RPMS are up. When I downshift there is no noise. I thought may be the Transmission mount but then It would be doing it all the time. Can you run the car with out the shifter in place? Will the fluid come out of top of the transmission. I thought about putting it in 2nd gear and pulling the shifter out of there and see what happens. If it makes the noise with the shifter installed or not?

It shouldn't leak, even wtihout the shifter. The fluid level is low enough in the case that there isn't much fluid up inside the shifter housing, and the shift rail is bushed. You should be able to shift it with a big drift pin, etc. (I used to do this on the bench to make sure that trans works right before sending it back to the customer, usually the trans shows up with no shifter). The hard part will probably be getting the shifter off, because I don't think there's enough room through the stock hole.

Did you use a T-5 trans mount or one for a toploader? I made the mistake of using a T-5 mount in a 67 convertible years ago. Made a lot of noise. Didn't make the kind of noise you have but every car is different.

I used the toploader mount. I might throw a new one on and see if it helps or not.
