Steve-
Did you have the shifter installed on trans when you installed it? 

I am going to install my engine and trans (hopefully) this afternoon using the method you used and am wondering if I'd be better off taking the shifter off the trans since this is the first time I will be attempting to install this engine and trans in the car (64.5 vert, 347 with a t-5) and don't want to get hung up by clearance issues in the shifter opening.  I've got the Ron Morris adjustable mounts, the Modern Driveline cross member and the Modern Driveline shifter which they say fits right in the existing hole in the tunnel without modification.

I had to deburr the bottom of the lifter hole, but it should be ok.

I have the Rhodes variable duration lifters in my 302.  You may wish to try them some time.  14 inches of vacuum at idle with this flat tappet cam: 
duration: 275/285
duration @ .050: 215/225
lift: .475/.500
lobe center: 112c. 
Lifters tick like slightly quieter solids, very nostalgic

   When I installed my T5 I installed the shifter after.  Its pretty easy to install once its in.  I poured my ATF fluid through the shifter hole too also before installing the shifter.

I had to stand my engine/tranny almost straight up too. I had an old creeper under the tailshaft so it would not scrubb on the concrete. Modifying the radiator support sounds wayyy EZ'er.

Without the top of the rad support and the shock towers gone with the MII conversion I even bolt the long tubes on before inserting engine tranny into car. BUT my car is for go not show.....

Well, I dropped my engine and trans in today as one unit like Steve did. It worked out perfectly.  I had a load leveler on my lift which probably made it a little easier than the rope around the tail shaft.    I decided to leave the shifter on as I had already filled the tranny when I had it on the ground and it lined up perfectly with hole in the tunnel after I slid the whole thing back about 3/8". I am sure the Ron Morris mounts helped a bit. Now that the engine is in I can start chipping away at the rest of the small items to finish it up.
