I've certainly seen it done. The shock towers are going to have to go, so the first order of business is going to be to eliminate those and install a Mustang II style front suspension.
The IRS rear is going to be tricky because there are no mounting points for it. Crossmembers are going to have to be fabricated, braced, etc. The Cobra IRS isn't really known for being super durable. A lot of guys swapped them for solid axles, which is why you always seem to be able to find them despite the car being a fairly limited offering. The differential is basically an 8.8, but uses an aluminum housing. I believe that some T-Birds had the same center section, but it was iron and some guys swear those are better strength wise. IMO, unless you want the cool factor, I'd skip the IRS. Its not as great as people think for handling, and the geometry can be a nightmare to set up right because IRS setups have an inherent lack of anti-dive and anti-squat. The handling, especially in a powerful car can be dangerous to the uninitiated, because you need power to plant the rear wheels. If you lift mid turn, or get scared thinking you're going to fast into the turn the rear tires unload and lose traction causing the car to get light in the rear and start to do this death dance as the whole rear suspensions fights itself. I've seen guys wreck when this happens. You have to get used to powering through turns, which is equally dangerous in high powered cars because if you go too far now you're in a power induced slide, where the tendency is to let off and regain control, but the instant you do that see my previous statement. IMO a solid axle coilover rear setup using one of the various link systems out there is an infinitely better choice for a Mustang than IRS.

Like TKO said you'll have to ditch the shock towers completely and go with something like the Fatman Mustang II front end. I also agree that the IRS might actually be a downgrade compared to the work required. I'd sell that to a late model guy wanting to swap his solid axle for an IRS (if you can find one ). I am sure in a lighter car it'll be a bit different, but if you leave that motor stock run a pretty low gear in the back. I had an 01 Cobra and low end torque is pretty much non-existent.

We are in the process in the 66.

You may want to check out DAZE CARS...
Day has figured out how to install the Jag IRS (It's as strong as the Ford, so I'm told) and it may be a bit cleaner of an install than the Cobra unit.
Sounds like a great project...can't wait to see it at the 2017 BASH. Or, if you are really good, the 2016 BASH.
Good luck, have fun.

Jaguar was owned by Ford at one time, so its still okay in my book. Again though, I'd just sell the IRS stuff and put what you get for it towards the rest of the project. A 9" is a Ford rear...

I love the Jag rear I have in my 65, but if I were to do it again, I would use the Ford stuff. There are less expensive parts available for the 8.8 Ford. When I did the Jag unit, I stuck with all the available stuff for it. I suppose in the UK the Jag stuff is less expensive. The Jag stuff was designed into the early Mustang by Ford though it did no go into production. Mine has inboard brakes which is great for giving less unsprung weight which is amazing. Doing it again, I would use an explorer center with the Jag outboard ends.

Not as cool as Timc but I've done a 98 cobra swap.
