I have been trying to drop in a 302 in a car that was a 6 cylinder. I have the correct v8 brackets that bolt to the frame but they are reproduction. We tried to set the motor in but there is no way can get the motor mounts to align with the frame brackets. I don't think loosening the motor mounts on the engine will even get us enough play to align it but have not tried that yet. Any suggestions or has anyone else run into this? It is on a 1966 coupe.

do you have them on the correct side? they are labeld L and R for left and right.

Even with originals, it is sometimes necessary to loosen all the bolts before they can line up. Like Mark said, be sure they are on the correct side.
ALSO, the aftermarket mounts (rubber part) that bolt to the engines are notorious for the bolt holes not lining up with the block holes. Sometimes clearancing or enlarging the holes, or grinding away excess rubber is required before they will actually fit the block and the frame mounts. BE SURE to prefit the rubber mounts to both pieces, the block and the frame mounts separately, before you try to mate everything together in the car. The rubber mounts are likely causing you more grief than the reproduction frame mounts.

I just put a 302 in my 65 fastback. I used motor mounts from a 66 convertible. I mounted the big pieces with the rubber to the block. Leave the bolts loose. I mounted the other brackets to the shock tower. Again leave all the bolts loose. Lower the motor down between the shock towers. There should be a lot of "wiggle" room to get the final bolt in connecting the motor mount on the block with the bracket on the shock tower. 
I had to shim the motor up with 4 washers to get my JBA 1650's to clear the stock steering box and shock tower on the driver side

There are a number of stock engine mounts that are posible for your car:
Don't know which you have, but make sure you have the right frame bracket for the engine mount.
