problem with my 06 mustang window

During the summer months our 06 gt is stored while she drives our vert. I did not put a battery tender on it this year for some reason, the battery went completely dead and would not take a charge.  had to return the 4 month old battery for a new one.
In these newer stangs when you open the door the window drops about a half inch and when you close it it goes up and seals the gap.  After installing the battery the window goes down but wont go up when you close the door. 
I have not looked in to this at all just thought maybe someone else experienced this

There is a reset procedure you have to go through when the battery is disconnected or has gone dead.

It is really simple.  Do this with the door closed and ignition key ON.  Since your window won't go up, press and hold the DOWN switch for a few seconds until you hear a faint "click".   Then push the UP switch until it gets to the top and again hold the switch for a few seconds until you hear the click.  Then it shoud work fine.

This resets the limits.

If that doesn't work, then there may be some other issue, but this procedure has always fixed mine.

MS is as usual correct. I had to do this reset procedure on our 05 GT after the battery died overnight.  I have been able to disconnect the battery to clean terminals etc without having to reset the window limits but there is something about the battery going dead that causes the problem.
